What if it was Arthur that knew about the destiny to the full extent, not Merlin?
Merlin is not just a wizard, anymore than Arthur is just a boy. The most powerful sorcerer to ever walk the earth, who could rival Dumbledore at such a young age is destined to protect and help Arthur unite the lands of Albion and bring peace to muggles and magic folk, joining them like they once were. Without Merlin, Arthur will never succeed or become king. Without Merlin, Harry would never live long enough to defeat the dark wizard that is Lord Voldemort.
If he finds out, exactly what his destiny is, that could be disastrous for everyone involved.
When Arthur first comes in control with Merlin, their magic collides in a negative way as they both intended ill-will on the other person. It was then that Arthur understood what was truly at stake.

Nimueh warned that using magic to conceive a child would have consequences. Uther thought that Ygraine's death was consequence enough, but apparently not, seeing as Arthur seems to have developed magic.
Or: Uther is having a horrible day, Arthur discovers the power of teenage rebellion despite not being a teenager, Morgana gets the support she needs, and somehow, no one notices Merlin sweating in the corner.

Merlin erased his memory from his life. Forgetting everything about Camelot, forgetting that he is the great sorcerer. He was done and now he was free to live his life.
So it was only fate’s design that as soon as Merlin casted the spell that Arthur returned, trying to find Merlin. The only issue is: Merlin can’t remember him.

Arthur can't take back what he did to Merlin. Gwen won't speak to him, his knights have lost their faith, and Morgana's army marches ever closer to Camelot, but Arthur can't undo what he's done, even though he desperately wishes he could.
With his sins laid bare for everyone to see and Merlin fighting for his life, Arthur must walk the path of atonement.

Morgana intervenes early and Arthur winds up captured on an Angle ship with Mordred for company. Neither of them is particularly enthusiastic about this, but with Morgana's presence growing and Mordred's hands in iron chains, Arthur may be forced to face realities he did not wish challenged and use methods he condemned - even magic.
